Abstract: The present disclosure relates to a computer-implemented system (100) and method (300), referred to as EnzyBioRem, for the computational discovery, design, and optimization of pollutant-degrading enzymes for environmental bioremediation. The system (100) provides an integrated in silico platform that processes molecular representations of persistent environmental pollutants, including polychlorinated biphenyls (PCBs), polycyclic aromatic hydrocarbons (PAHs), and heavy metal complexes, and identifies candidate biodegradative enzymes from curated biological databases. The system (100) performs molecular docking, molecular dynamics simulations, computational mutagenesis, and quantum mechanics/molecular mechanics (QM/MM)–based reaction pathway analysis to predict enzyme–pollutant interactions and degradation mechanisms. Beneficial mutations are identified and used to generate directed evolution guidance for experimental validation. The disclosed approach enables mechanism-driven enzyme optimization under realistic environmental conditions, thereby accelerating bioremediation research and supporting scalable industrial and environmental applications.
