Abstract: ABSTRACT The present invention relates to a computer-implemented framework for benchmarking computational methods for predicting RNA structural microenvironments, particularly ion-binding and solvent-binding site recognition. The framework utilizes experimentally validated RNA structural datasets derived from the Critical Assessment of Structure Prediction (CASP16) and performs structural preprocessing, coordinate normalization, structural alignment, residue-level annotation, and automated mapping of predicted and reference binding sites. Prediction performance is evaluated using standardized quantitative metrics including precision, recall, Fl-score, Matthews correlation coefficient (MCC), area under the receiver operating characteristic curve (AUROC), and spatial localization accuracy. The framework enables comparative assessment of multiple computational prediction models, including machine learning, deep learning, and physics-based approaches, and generates standardized performance reports and visualization outputs. The disclosed framework provides a reproducible and scalable benchmarking platform for objective evaluation of RNA microenvironment prediction methods, thereby facilitating the development and validation of computational tools for RNA structural biology, biomolecular interaction studies, and structure-based therapeutic researchine learning,
