Abstract: ABSTRACT AI-DRIVEN SYSTEM AND METHOD FOR ALIGNMENT-FREE TAXONOMY IDENTIFICATION AND BIODIVERSITY ASSESSMENT FROM DEEP-SEA ENVIRONMENTAL DNA The present invention provides an AI-driven system (100) and method for alignment-free taxonomy identification and biodiversity assessment from deep-sea environmental DNA. The system (100) comprises a data acquisition module (110) receiving raw FASTQ sequencing data, a preprocessing unit (120) extracting representative reads, a feature engineering module (130) computing k-mer frequencies, GC content, and Shannon entropy to generate 67-dimensional feature vectors, a normalization unit (140) applying Z-score standardization, a dimensionality reduction engine (150) performing two-stage reduction using Principal Component Analysis followed by Uniform Manifold Approximation and Projection, a clustering module (160) applying Hierarchical Density-Based Spatial Clustering of Applications with Noise to discover Molecular Operational Taxonomic Units without reference database dependency, a validation module (170) for post-hoc taxonomic verification, and a biodiversity assessment module (180) computing Shannon and Simpson diversity indices with ecological visualizations. The system achieves over 90 percent taxonomic consistency while eliminating alignment-based computational bottlenecks. [
