Abstract: The present disclosure relates to a method for determining a rootstock species in a grafted nutmeg plant. The method comprises collecting a bark tissue sample from a rootstock, extracting genomic DNA, and amplifying a chloroplast genomic region comprising a ycf4_cemA intergenic spacer using a pair of oligonucleotide primers. The method further comprises determining a size of at least one amplified DNA fragment, wherein an amplified fragment of about 164 base pairs indicates Myristica fragrans, and an amplified fragment greater than 164 base pairs indicates a wild Myristica species. The method is based on detection of a species-specific deletion polymorphism in the target region. The disclosure further provides primer sets and a diagnostic kit for performing the method. The approach enables rapid, reliable, and cost-effective identification of rootstock species at an early stage using minimal tissue input and without requiring sequencing.
